I assume by your wanting to make the move from RR3 into semi competitive RvR you are meaning grouping with people, probably initially at least in pick up group rather than fixed group.
If you are out in RvR playing two accounts then those two characters are presumably grouped. That is likely to reduce random group invites at a keep defence or something, because people targeting you to invite or seeing you in a battlegroup will see you are already grouped.
I don't quite understand the problem of not getting the chance to explain to a group that you are playing two accounts and asking which one they want you to keep playing in group. Surely you need to disband your characters before you can get a group invite, and that means you will be talking to people before you get the invite. You can explain before accepting with the character you intend to play in the group. If you only accept the invite on one character then there should be no problem. You do really need to only join a group with one character. Life is hard for a pick up group at the best of times, so people playing two characters or being afk for a long period means the group has little chance in a fight.
I think you would get more group invites if you turn up in battlegroups or at defences ungrouped. People grouped with their bots often don't want group invites, and are less likely to get them. I know that means a lot of waiting around, asking for groups, or being solo until people get to know you and more likely to invite you, but everyone suffers the pain of going through this stage.
I would have thought either an animist or a warden are useful in groups, though in different situations, but it probably helps if you pick one of them to concentrate on.
